I have had some experience with After Effects, and I am thinking of using it as a prototyping tool. I have been using Keynote before, but that has limited features for prototyping.

My question is if there are any good tips for prototyping in After Effects, or plugins to make it easier. Also: What is the best way to organise the files in my After Effects project.
